Is there any disadvantage setting the incomplete pieces directory be on a different disk than the downloads/completed directory?

It depends on your filesystem and settings like file preallocation. I guess on NTFS both locations on same partition could increase file fragmentation. I have both situations (same and different drive) on two different computers with EXT4 filesystem, I don't see any difference.
