I'm not exactly sure if this is a bug, but if you try to download with just a single file, and you try to rename the torrent (with Tixati), the file also gets renamed as well. If I try to rename the file using the Files tab, the torrent gets renamed as well.

Is this intentional, or a bug? If it's the former, I would really appreciate if this were to be implemented.

That is how it has functioned for a long time. Presumably intended. If it is a folder it renames the folder the holds the contents.

But why? Wouldn't it be better if we could customize torrent name to organize it better? Why is actual file affected too?

It seems obvious to me to rename Torrent and file/directory name.

The problem is that it's not clear when the torrent has a root folder
There is no icon for the folder

I like that file name is = torrent name when the file is 1 but the best beahaviour would be to have the chance to rename torrent if wanted.
So:
Renaming file ----> Rename torrent name too
Renaming torrent ----> nothing happens to file name
