I have different folders i want to download things to but this client seems to be trying its best to discourage me from doing that.  Is there any way to set favorite folders that will allow me to quick navigate between very deep folder paths?

Try this: Settings > Transfers > Local Files > Location shortcuts in transfer context menu > select: Customize List, then enter Customize and set favorite folders there. Another option is to use Categories with different downloading locations.
